Did you connect anything to gpio 6-12? What is the output of 'make monitor'?

Yes SPI is used for flash. HSPI can work on alternate pins like most digital peripherals via gpio matrix with only a few limitations.

The zip you downloaded was master (v4.0) branch but you cloned tag v3.2.2

There are many topics about this, for a clock you can use ledc. If you are trying to do something else you can use rmt, ulp, or high level ints.
