Unofficially yes because changing the flash chip size should not degrade the rf characteristics and as such no new filing is required but you may want some official statement for the lawyers. As long as they have the markings on the shield it would be good enough for me.

Ok but say a IPEX cable falls off during shipping. Is there a way for the phy to detect this and notify the application?

Yes application is executing from flash so it is best to use one large flash chip, in which case you don't save much space with pico 7x7 vs 5x5 and pico costs more.

Those things are flashed as part of normal esp-idf or Arduino workflow so you don't really need to worry about "removing" micropython or restoring some special state.
