Those things are flashed as part of normal esp-idf or Arduino workflow so you don't really need to worry about "removing" micropython or restoring some special state.

Flash lifetime would be based on write+erase cycles so it only counts when you erase.

I guess you could if you are going to boot from the external flash, otherwise you would have conflict between flash cache and external flash. But if you are going to boot from external flash why use pico and not just esp32-d0wd. If you need to use jtag and Ethernet you might be able to skip rx_err s...

Pins can be remapped by efuse so different configurations can work

1.8V gpios as a part of vdd_sdio domain. So hopefully gpio 16 was not swinging to 3.3v as d2wd should be strapped to 1.8v.
