MUTEX was my first thought too. How are you accessing the file: sequential append or random access? Using the mutex for the file in effect creates a lock with file granularity. Take a google look at "esp touch" and also the code examples. I use an AP that is active for the first 5 minutes and setting the values using preferences.h. The AP is a bit bulky and fragile. How are the kconfig values manipulated when using the Arduino IDE. Some appear in the IDE (clock) other no. Is it through esp32.h attributes/methods?
