This is typically done on new designs. In many of those 0 Ohm locations adding say a 200 ohm resistor on a data line will help reduce EMI. On power supply lines adding a valued resistor in those 0 Ohm places will act like a filter circuit to make the supply rail more clean from noise / spikes. SOooo...

You reset circuit is fine. Though there really is no need for C12. Using C18 is enough.
You probably do not need C5.
If I had to guess, I would look into your IC1 circuit. It might not be resetting properly and holding your EN or GPIO0 low when powered up.

you don't want to tie a gpio pin directly to EN. When you try to flash the device it wont be able to pull EN low, because your GPIO pin is pulling it high. It would be better to use a NPN or Fet. Have your gpio pin drive the NPN or Fet and then have the output connect to the EN line.

Not sure where you read that, but the text seems to have been cut off. Full text is on the Github release page : "ESP-IDF v4.0.3 is a bugfix update for ESP-IDF v4.0.
