Throwing in my 2 bits...
1) Consider the TI ESDS312 sot23 packaged device to protect the USB lines.

2) Consider the use of a USB load switch over the diode that is currently in place. This load switch can offer a slow start for protection against in-rush currents on VBUS which are very deadly to semiconductors.

3) In addition to the above, we apply series EMI filters onto the USB lines.
Kingcore WCM-1210HS-600T (lots of drop in replacements for this footprint and part but Kingcore is a very high quality mfr of the same product for other OEMs under private label. They are in Taiwan).
